I was able to fix this by changing how the baking works. It still clips into itself, but the artifacts shouldn't show anymore 
Have you tried using the "No changes" and 'Generic .fbx" options, then exporting as .dae from the file menu after the atlas is applied? If that works, let me know...

Can you please try Blender 3.6.2, KK-Blender-Porter-Pack 6.6.2, KKBP Exporter v4.30? The IK error should be fixed in these versions.
Without the card I can't confirm, but the log shows a successful import. It isn't planned for this project, but you can try SKLX creator, that's the only thing I'm aware of that supports exporting HS2 models.
