That shouldn't happen (maybe the file wasn't saved before baking?), but if it does then you can resaturate any image with a button in the image editor.

Is "Show backface" in the material settings enabled? That's the only thing I can think of that would cause the atlas to look like that. Exporting then reimporting the fbx...
