When the controller is reset, it cannot control the relays so they switch off. No code is running at that point, so I cannot affect the relays at that point.

This is by design. It prevents cross site scripting attacks, this shouldn't be a problem unless the controller has been rebooted and you didn't refresh the webpage.

You could simply download the file via a web browser and then upload after the upgrade. No SD card required then.

No you didn't miss anything, I was just mentioning that an SD card wasn't mandatory, other methods could be written.
