I think Stardew Valley is supported with the new [Nexus Mods App](https://github.com/Nexus-Mods/NexusMods.App) - you might have better luck with that than Vortex.

Could be similar to https://github.com/pikdum/steam-deck/issues/84, best bet is to dig through the directories to see if anything looks off.
