I have tried AGAT version 1.4.0 and I do not have any issue like this one. If you still hit the issue please re-open the issue and add more information....
Again I cannot help without sample to investigate myself. Please provide a piece of annotation file with the command you run to be able to reproduce the issue.
I understand the need, would it be ok with yaml type output instead of tsv?

A solution would be to add a bolean option `keep_header=true` in the config yaml file. Does it sound fine to you? Or we keep cleaning this kind of stuff manually...

Maybe same problem as here: https://github.com/NBISweden/AGAT/issues/424#issuecomment-1942917802 I have to figure out how easy build works. You mean just changing the perl version from 5.32 to 5.36 make it breaks?
