I think I made some updates related to this in most recent versions. Could you give a try?
Skipping exons should fix the issue. They are useless to submit because contained in the mRNA information made by EMBLmyGFF3. To get rid of them follow instructions here: https://github.com/NBISweden/EMBLmyGFF3?tab=readme-ov-file#feature-type
