I suppose you could do some kind of "replace with URL" dialog similar to install by URL, however we'd probably want to tackle the "github info is lost on re-scan"...

Im not sure i understand, the portable version is updating you to the normal version. Is this when the update prompt appears? or are you manually clicking the update check...
What I want to do with this is have wowup check the hub for said repo. If not there fall back to basic GitHub import. Something like x-repository-url
Changed to enhancement, will add some kind of "ignore" option to an installation.
