You can re-check the game with compatibility modes, e.g. 6, 3+6, 1+3+6... Also try a few other versions, e.g. OPL 0.9.3...

So you have a broken 1st controller port in your console... Did you try to change a ribbon cable for it?  I am asking because it is a hardware...

I am not sure what CMOS battery has to do with auto boot or with a memory card? CMOS battery is only for a few settings like time\date.

Nice idea, to make it portable! You should be able to operate DS2 from its 2nd controller port in Browser, Memory card browser, OPL, FMCB Configurator. Even E? Launch keys...
