I believe this is due to a bug in downsampling. I have seen it when two aggregates come from separate blocks.
This is a limitation of TSDB and should be solved once we have support for out of order samples.
Unfortunately I don't have the data anymore, and we resolve the problem by enabling overlapping blocks.
I'll give this a shot in a few weeks.

Thanks for writing up the proposal, I agree that separating labels and chunks makes sense. However, I am not sure if that should be done through adding a separate store...
