The latest release now prints a warning message about this when you run makedb.
I can reproduce the problem and am working on a fix. In the meantime, it should work without the `ppos` field.

What diamond version are you using? The current version should not cut the seqid.

It looks like diamond failed but there is no console output indicating the error. Try to run diamond again in an isolated way so you can see its console output....
