There are shader linking issues in the screenshot, so all bets are of what the output is. I would like to see the console output with debug-mode enabled, e.g. https://molstar.org/viewer/?load-pdb=3pqr&pdb-provider=rcsb&debug-mode=1.

Code looks fine to me. @jxmelody do you have an example file? I would like to see how it behaves.

So the border issues seem to come from the SMAA anti-aliasing. With anti-alias set to Off or FXAA the borders look good to me. So bug 1) is with SMAA...
