@Goji-Moji I see, this is interesting. I always use batch.json directly instead of folder. It looks like a bug by dragging a whole folder., it should act the same way...

"This tool" is from HavokLib? If I remember correctly, Sekiro uses 2018 or later version and compendium, which is unsupported in this project.
The root motion shenanigans seems to be common problem. I'm gonna need to address when I got the time. I guess you don't use this tool for Sekiro animations, only...

You need to create json manually. There is no easy way to know which files to merge, however most of then time they share file names, so for example em000.mod...
mod needs to be converted into gltf via mod_to_gltf and then used in json
There appears to be data inconsistency inside. Number of data blocks is 2, however lookup offset table has only 1 entry. So in this case, first 256 frames are okay...
I cannot test it but it could be fixed in v1.10.15
