Seems like you are running into the limits of what mods can handle. Sadly, there is nothing we can really do to resolve this issue.
Ahh, I think I missed reading the issue a bit. So this is only happing when you have items in the deep disks?

Sorry should of mention. I can't take it out with hoppers or any item dusts
