That's because OpenGL is disabled by default on Linux.

I guess thats because flatpak sandboxes the Firefox and uses default Adwaita theme for Firefox and not your chosen theme. But that's my guess only, Jan may know for sure.

As a workaround you can install the wayland firefox from copr repo (https://copr.fedorainfracloud.org/coprs/stransky/firefox-wayland) That package is not sandboxed and should run a the system one.
