one solution here, short of fixing prefixcommons, is to overwrite the skos URL in the model itself.
in Biolink Model 3.0 we remove biolink:acts_upstream_of_or_within_negative_effect and most of the subclasses of regulates in favor of just supporting "regulates" as a predicate. Maybe we can re-run the boomer analysis...

- make sure all predicates have opposites and inverses. - to go between KGX and linkml processing (aka: not in the scope of the KGX nor linkml, specific to biolink-model)....
