Which version of `deepcell-tf` are you using? There was a problem with small tiles that was fixed by #673, though I'm not sure that's the same issue as reported here.
From the traceback, this line seems the most relevant: `ValueError: Can't find a pure Python 3 wheel for 'pygraphviz'.` which is expected, as there are currently no wheels for `pygraphviz`....

This should be fixed (at least the numpy/cython issue) with the latest 0.12.7 release.
