FlowNet attaches aquifer flow tubes to the `fraction` deepest start/end points of any flow tubes in the model, so it is currently not regarding layers at all - only depth....

I think Delauney should be called with qhull_option='QJ Pp' inside the mitchells best candidate algorithm. That will joggle the input points slightly so you get to 3D.
ISGCR is 0.22, SGCR is 0.03. All others seem to be the same. Can this be some of the reason for the problems @edubarrosTNO has seen with alternating water/gas injection?
