@antagomir I can understand what you mean here. Assuming that the `transform` and `aggregate_taxa` are core functions these will not be changing i would prefer to have the older functionality....

The current function is okay as it is. We need not play around with this. The complex aruguments have been maintained in `plot_taxa_composition` function in `microbiomeutilities` R package already.

Hi can you share a reproducible example? Do you have the same version of microbiome pkg on Mac and Linux?

#113 also had this issue addressed and latest microbiome pkg version should work well.

Hi, Yes indeed! This is an issue with phyloseq and vegan. The solution here is to uninstall vegan package and re install version 2.4.5. Let us know if this solution...
