It looks like qsiprep finished successfully but your container is still running for some reason. Does the html report indicate anything went wrong?

You're right @Larmarbar, the BIDS filter file doesn't work for recon-only. The reason was that there is no official BIDS spec for dMRI derivatives. However, that's no reason in practice...

This is solved in 0.16.1 and later, sorry for not updating the issue

You should have no trouble skull stripping in recent versions. We've switched to synthstrip

It may be best to keep these htmls separate. I believe it's included in the pyafq outputs now too
