Okay, that's some progress, nice! Also, have you tried the [Torque Snakemake Profile](https://github.com/Snakemake-Profiles/pbs-torque)? That might be an alternative to your current approach, and might be more flexible to adapt.

Quick update: I just pushed some fixes for the resource allocation to the `dev` branch. I'm not sure that they will help with your issue, but might be better still...
