Double click to run `compile-thesis-windows.bat`. That will run the LaTeX tool chain (PDFLaTeX and BibTex). If this produces a list of references, it means you weren't running `bibtex`.
Is your error: `unknown graphics extension` then you need to use this package: `\usepackage{epstopdf}`
