Manual staff edition is now available in recent Audiveris 5.3 release. I will make sure this allows to fix your problem. Stay tuned.
Just for the record, I tried the input file with Audiveris 5.3. No problem, except near the end of sheet 3, measure 32, because of a way too short stem...
