@arose Using ball and stick representation on the same structure leads to a similar issue (but connections are very rare). Maybe there is some other threshold to be adjusted? 
Ok, good to know. I just reported this since I thought this was a possible bug.

Yes, I'm still seeing this is happening. Something changed though. It is less perceivable during animation but I just noticed that if I just manually change model index (**fast enough**)...
@arose I have just found out that the transparency issue can be observed also on other representations like spheres for example. (Tested with pdb id 1G03) 
I am no longer observing the original issue. Still observing sometimes overlaps with previous frame but much less than before and only with surfaces. I'll reopen if something changes

I have also noticed transparency issues maybe due to the overlapping issue
