Does nvim also send an empty `workspace/didChangeConfiguration` event, like in https://github.com/eclipse-jdtls/eclipse.jdt.ls/issues/3108#issuecomment-2018391863? Can you provide the full verbose LSP traces between nvim and jdt.ls?
@itaranto @GrzegorzKozub please check if the latest jdt.ls release (1.52.0) fixes your issue (hopefully it will).
