Hi @malonge A few issues with using ragtag: 1. Ragtag generates scaffolds without removing the contig IDs. eg: ...ATTTGAGCG>Contig_47_63.2749_pilonGTTCTCGG... This wasn't an issue until recently; same command but different genome...

Hi Please does DFAST handle replicate pseudogenes in the case of stop codons that fragment genes and therefore generate multiple hits for a single gene. Thanks
