Hi @malonge

A few issues with using ragtag:

  1. Ragtag generates scaffolds without removing the contig IDs. eg: ...ATTTGAGCG>Contig_47_63.2749_pilonGTTCTCGG... This wasn't an issue until recently; same command but different genome
  2. Changes in the name of the output file. Sometimes it is the name of the input file and sometimes it is just ragtag.

Any help would be greatly appreciated.
