Just one more update on this, I ended up not being able to make reference files for other HLA genes because they are not available in the 1000G reference file...

BAM causing error with QUILT-HLA

Okay I modified the base qualities in my BAM files to be a max of Q30. Which seemed to fix this specific error but then I ran into another problem...
