I really think that all these problems are due to bad design/implementation of AtlasTexture. For example: https://github.com/godotengine/godot/issues/25895. Also it has bugs with progress bar node.

I would prefer these buttons to be hidden, which is typical editor usage 99.999999% of the time.
Maybe your GPU doesn't support Vulkan (idk actually). Try Compatibility renderer.
