Is the issue specific to this GPTScore pdf file or can it happen to other files? If so, can it happen to every file or there are only specific files...

Which version of sioyek are you using? Does the issue happen with the appimage builds in the release directory?
Can you share your `prefs_user.config`? If you are using `shared_database_path`, maybe there is an issue with permissions on that path? Can you move your shared database file to another directory...
It probably will be fixed in the next version of sioyek.
