That looks like a vagrant filesystem issue really. Is /home/vagrant a shared dir and is the host system windows? In any case, make sure you update vagrant/virtualbox to latest versions...
Can you check if 2.0 is affected? Because we are not really fixing edge case stuff in 1.x at this point..
