I tested it on Wayfire and the problem persists, unfortunately I don't know how to test it on Sway.
From what I understand this is a problem exclusive to applications that are running via xwayland, I assume the issue is about wlroots, so I'm closing this issue.
Users probably don't care about this difference, if someone is using Ubuntu, they probably don't see a problem in using Snaps. Even if users know the difference, if they are...

From what I saw, Colloid-Dark is using the same folder as Colloid-Light, but they need to use different colored icons.
