Sorry for not being clear... Does it work if you right click a single message -> Organize -> Archive ?

@christosgkoros - Could the behavior your seeing be related to the nature of Gmail labeling? https://support.mozilla.org/en-US/kb/thunderbird-and-gmail#w_archiving-messages What is the destination or your archiving?
