I deleted everything from my world folder except level.dat, playerdata, and region. Loaded up just fine in Vanilla. Tried to export the house again with MCEdit, got no errors, but...
I should also mention I tried it on my desktop computer (Windows 7) and it worked fine, even without clearing out the Mystcraft dimensions. It seems to be Linux-specific. :\
Thanks for the info. And in my experience, mod-added blocks may not render in MCEdit, but copying them around works fine, as even though MCEdit doesn't know what the blocks...
