It would be good to add a persistent warning which lets users know that ignoring branch lengths could be potentially misleading.
Not a pressing issue right now but would be great to have for the time when we need to re-generate these figures.
In unit tests where the same exception can be raised by multiple different cases it would be handy to also check for the error message. Since biom provides py2/py3 support...
When I go to https://biocore.github.io/gneiss/ and click on "Docs" it doesn't show documentation for the current release (0.4.2).
The text in the [landing page for this package's pypi page](https://pypi.python.org/pypi/gneiss/0.2.1) is currently written in markdown, AFAIK for PYPI to render this correctly the text should be formatted as RST.
It would be a fun to see if we can dump plots using [bashplotlib](https://github.com/glamp/bashplotlib).
The database should be encrypted, regardless of the information it stores (see #3 for some discussion).
