The same issue here, isn't it related to some temp/cache files? I was able to create a proper docset but I think after I deleted stuff in ~/Library/Developer/Shared/Documentation/DocSets it seem...

I also have problems while uploading it to iTunes Connect (I have changed only bundle identifiers of app and framework)
