This is a known issue, because TF2 uses Push To Talk. The current workaround would be to use "Use as default device" (from the soundux settings) if you're on pulseaudio....
Make sure the microphone you're using is the default microphone. Also, please provide the full console output. Push-To-Talk presses the keys you assigned while you play something and releases them...
