What makes you think that the order in the file is not respected?

dEQP-VK.pipeline.monolithic.bind_buffers_2.separate.stride_40_28_offset_0_0.count_3 , is this test working?

We don't have any issues raised against this test. I suggest you check with the Vulkan driver implementations in question

stringification not allowed in GLSL spec but in CTS

As far as I see, these are negative tests, ie the implementation is expected to report an error.

Does the flag --native-build-type Debug work properly?
