This problem has now been solved on the DSi with this build https://github.com/Gericom/GBARunner2/releases/tag/v20200812-130512_d5dc8d8 This issue can be closed as none of the builds have this issue anymore.

Support for the open-source bios has been implemented by Gericom so problems with bioses should be solved, even if compatibility is better by supplying your own bios.

Fixes for these games have been applied and this issue can now be closed.

Try setting NTR clock speed 67 Mhz in twilightmenu++ settings. Make sure vram boost is off. Try disabling center and mask in gbarunner2 settings.
