I got it , but I am a bit confused. Does the tcount.tsv file generated by slamdunk all automatically exclude SNP sites, do i need to use the VCF file...
OK, I used slamdunk count with the -s option to specify the SNP file generated by slamdunk snp. Does this remove SNPs from the analysis?
