Maybe you can stop zotero saving pdfs automatically when you add a item in your browser. You can find the setting in Preference - Generall. In this way only pdfs...
Try disable zotero auto pdf saving in Preference - General. Then zotero only adds an item while the pdf is fetched by zotero-scihub. Works for me though...
