I'm not sure Omeka exposes the CKEditor options, but look at the HTML filtering in the Admin panel (Settings, Security, HTML Filtering). Audio doesn't appear to be enabled by default.

I think anything we do at this point would be a hack, particularly since OL2 hasn't fixed the bug.
