Hierarchical flat mode doesn't properly set synthesis inputs

For example if you set hierarchical mode to flat you would assume the hierarchical top_module would be set as the synthesis top module, but that currently doesn't happen.

Resolution: Error when the user sets hierarchical.top_module and uses hierarchical flat mode.
