The correct behaviour would be to include all files in the same folder in the archive; FGDBs are usually folder-based.

Pretty much same here (I used queries that work against GeoNetwork), would be great to get some more helpful error messages instead of just "invalid filter syntax"...

Indeed, there is sometimes the use case that the header is not actually in the first line, e.g. in "Hauskoordinaten" or in the AIXM obstacle data that I recently processed....

Since 5.1.0 has also been released, should this ticket be closed?
