If I understand correctly, when you run qtpass from terminal it uses environmental variables as expected(as do other apps like ssh or git). But when you start it from GUI...
I have not tried removing storage, because I didn't want to lose access to already synchronized items. But I did it afterall and while the error popup was no longer...
