Other Terminal window blinks when TotalTerminal is hidden

When TotalTerminal is hidden, my other Terminal window is briefly shown. Is there any way to avoid this? For an example, see this video: http://www.cl.cam.ac.uk/~sjm217/volatile/TotalTerminal.mp4 I am using Mac OS...
