As the 2 files are identical I can tell you that they are not being followed. Input.conf works with mpv but only partially through plex-mpv-shim.

Where are the plex-mpv-shim keybinds defined?

I am using g and h in place of mpv defaults, Shift+g and Shift+f, subtitle font size. That would suggest that plex-mpv-shim is using the mpv conf in /etc?
