some "group_" core genes missing from pan_genome_reference.fa file

Hi,

There are core genes listed in my gene_presence_absense.csv file that aren't included in my pan_genome_reference.fa file. All of the missing genes happen to be from the "group_" category. Of my 145 core "group_" genes, 58 are missing from pan_genome_reference.fa.

Any idea what might cause this?

Sorry, I don't understand. Does it mean that all genes marked with "group_" belong to a certain group, but it is impossible to determine which specific gene it is?
