you're right, thanks for the heads up.

`-super5` is for aa, for structures use `-super7` which is briefly documented in the repo README as follows: # for up to ~10,000 structures reseek -convert STRUCTS -bca structs.bca reseek...

This means that the structures are very divergent, I think it's unlikely you will be able to make a meaningful MStA here. Happy to discuss further if you send me...

This seems to be an issue with the conda build, close as resolved?

Unfortunately `super7` does not support ensembles with version ≤ 5.3. Probably not helpful for your case, but for the record ensembles with structures should work with `align`.

It's explained here: [https://drive5.com/muscle5/manual/diversified_ensemble.html](https://drive5.com/muscle5/manual/diversified_ensemble.html), as seen in the the figure by default a diversified ensemble uses random number seeds 1 .. 100 (`-peturb` option) while cycling through the 4 guide...

muscle was not designed to generate results which are guaranteed to be exactly reproducible. the most likely reason for variation is multi-threading. if you use -threads 1 this might be...

it is slower because you are using only one thread, by default it will run many threads in parallel.
