--skip_qualimap parameter to disable qualimap

Description of feature

Qualimap has notoriously high memory usage, which means when analysing ultra-high depth samples it can run out of memory and bring the entire pipeline down. We should add a a --skip_qualimap option to enable a user to disable qualimap.
