It would be good to evaluate the removal of host reads with Bowtie2 and compare different settings.

https://www.ncbi.nlm.nih.gov/pmc/articles/PMC7478626/ Essentially: optimal for short reads (<=150) is a combination of tools, Bowtie2 & SNAP which seems to be in bioconda.
